    PhD scholarships in Bioinformatics at LMU and TU München (Munich – Freising – Garching)

    The RECESS programme funded by the DFG is administrated by the TU Munich and the LMU Munich in close cooperation with Moscow State University.

    The main scientific goal is to combine computational and experimental approaches to achieve a qualitatively new level of understanding of cellular regulatory systems and their evolution with special emphasis on signaling networks.
    Areas of investigation include comparative genomics of metabolic and regulatory systems, network-based interpretation of transcriptome and proteom data, and posttranscriptional regulation mechanisms.

    We seek outstanding, highly motivated candidates of nationality with a strong background in biology, computer science, or bioinformatics.
    Excellent communication skills and fluency in English are required.

    PhD students participate in a 3-year programme and receive a monthly grant of € 1365 plus family and child allowance if applicable.

    Students will receive both theoretical and experimental training, and will have the opportunity to learn specialized skills from participating labs at all three universities.

    PhD position in computational Biology at Medical Univ of Vienna
    A PhD position is available immediately at the Medical University of Vienna, Institute of Pharmacology. The project focuses on neurotransmitter transporters function, substrate binding and quarternary structure using computational methods. Neurotransmitter molecules, released from the presynaptic neuron upon an electric stimulus, bind to receptors on the postsynaptic neuron, where they initiate an electrical response. Information in neurons is transmitted in pulses; therefore, fast clearance of neurotransmitter molecules is essential. Neurotransmitter transporters remove these signalling molecules by rapid uptake. The balance between release and uptake is crucial for normal brain function. Alteration can lead to neurological disorders including schizophrenia or depression.

    During your PhD you will use molecular modelling and simulation methods to develop models of the neurotransmitter transporters within their physiological environment of nerve membranes and explore their function with atomic resolution. Furthermore, you will be studying the simulated processes in vitro by using biochemical and fluorescence spectroscopy methods.

    Applicants must hold a master degree or equivalent and should have a background in computational methods. We are looking for a highly motivated candidate with a keen interest in our research topic. Our project is embedded in a multidisciplinary environment with a focus on neurotransmitter transporters (http://SFB35.at). In order to take advantage of the international environment we expect good communication skills, especially in English.

    The Graduate School of Excellence ‘JSMC’ invites applications for PhD Student Fellowship (Ref.No. JSMC 56/2011) on the topic Transcriptome data analysis and modeling of Aspergillus fumigatus – phagocytes interaction Dynamic models for the interaction between fungal pathogen A. fumigatus and phagocytes shall be inferred from RNA‐Seq‐ and microarray‐based gene expression data integrating the available prior knowledge.

    RNA‐seq data analysis shall be used to search for splice variants and small regulatory non‐coding RNA species and to study their impact for the fungal phagocytose interaction. The inferred models shall be aggregated, scaled‐down to predictive minimal models and used for experiment design.

    Description

    PhD Position in Bioinformatics at VU University Medical Center Netherlands


    The Biostatistics group at the VU University Medical Center has a very active group of statisticians working on high-dimensional data analysis. The group within the Department of Epidemiology & Biostatistics has close links to the Mathematics and Statistics Department of the VU University Amsterdam, as well as to both the Microarray Facility and the Department of Pathology of the VU University Medical Center. Within the Department of Pathology, the unit Molecular Pathology investigates the molecular changes involved in the development of cervical cancer. Ultimate aim of this research is the identification of potential therapeutic targets and molecular markers for population-based screening programs (see http://www.vumc.com/afdelingen/pathology/ – Research – Oncology)

    Project:
    The project aims to produce multivariate statistical models that describe the development of HPV-induced cervical cancer in vitro from a longitudinal experiment in which multiple molecular levels (DNA copy number, methylation, gene expression, and microRNA expression) of consecutive stages of a cell line model have been characterized in high-throughput fashion. The high-dimensionality of the information on and the dependency between the molecular levels make the inference of the molecular mechanisms underlying cervical cancer development a statistical challenge, which is to be tackled within this project. The project is a collaboration between the Department of Epidemiology & Biostatistics and the Unit Molecular Pathology, providing an optimal statistical and biological framework.

    Requirements:
    We are looking for a PhD student with an MSc in Statistics, Bioinformatics or a closely related discipline. Essentials are: good statistical knowledge enabling the development of new models and analysis tools, programming skills, the ability to explain complex ideas to biologists/non- specialists and an affinity with genetics and biology. Previous knowledge of any of the areas involved in the project (such as longitudinal models, multivariate statistics, high-dimensional data analysis) and of R programming are an advantage. The PhD student we are looking for has good communication skills and is flexible to work both with statisticians and biomedical researchers. The PhD student will participate in the PhD program of the VU Institute for Cancer and Immunology (V-ICI).

    Work conditions:
    The temporary employment will be for a period of 4 years. Salary and terms of employment will be in accordance with the CAO-Universtair medische centra of the Netherlands.

    A Post-Doc Position (TV-L 13) is available in the newly founded Bioinformatics group of Jun.-Prof. Dr. Caroline Friedel at the Institute of Pharmacy and Molecular Biotechnology at Heidelberg University. The position is initially limited until 31.3.2013 but may be extended depending on funding.

    The position is focused on the development of approaches for the analysis of next-generation sequencing data, in particular transcriptome sequencing and sequencing of small non-coding RNAs.

    A postdoctoral position is available immediately in Dr. Olga Zhaxybayeva’s lab in the Biology Department of West Virginia University in Morgantown, WV. The successful candidate will perform research in the area of computational genomics, focusing on deciphering processes governing microbial evolution through the analysis of patterns in genomic and metagenomic data sets.

    Requirements:

    Ph.D. in bioinformatics, biology, microbiology, computer science, statistics or a related field – with background and strong interest in molecular evolution – is required. Programming and scripting expertise, evidence of successful team-work abilities, experience working with next-generation sequence data and knowledge of Unix operating system are desirable.

    The successful applicant will be expected to contribute to a variety of ongoing collaborative research projects with teams across the United States and Canada, as well as establish his/her own independent projects, and will be provided with training opportunities of grant writing and student supervision.

    The group of Prof. Dr. Lennart Martens, located in Ghent, Belgium, focuses on the analysis and integration of omics data. The group is currently working on the development of computational proteomics approaches, the analysis of large-scale lipidomics data, and the creation of tools to integrate across-omics data.

    We are looking for a PhD student to work on computational proteomics and proteogenomics in the context of the Nucleotides to Networks (N2N) Multidisciplinary Research Project of Ghent University. The group of Prof. Martens is very internationally oriented, and has a strong publication record. The group offers an open, highly dynamic, and challenging working environment, in which team work, initiative and originality are stimulated.

    USA Postdoc Positions on developing computational models/ bioinformatic tools
    on May 21st, 2011
    The laboratory of Dr. Xiangfeng Wang invites applications for post-doc positions in School of Plant Sciences at University of Arizona.
    The research interests in the Lab focus on developing computational models and bioinformatic tools to interpret and integrate various epigenome and transcriptome next-generation sequencing data in plants, mainly in maize and rice. The successful candidate will be expected to utilize bioinformatic tools and develop original algorithms for a better understanding of the epigenetic mechanisms underlying the plant seed and endosperm development. The recruited postdocs will participate in two ongoing projects:

    .

    1. Identification of transcription factors in maize seed development:

    We are currently using Illumina RNA-seq to profile the transcriptome in maize seeds. The goal is to identify the important transcription factors controlling the endosperm development. The significance of this project is to fundamentally improve the seed yield, human nutrition, biomass and bioenergy production. From the methodological perspective, the candidate will design algorithms to module the regulatory network by integrating the gene expression data and epigenomic data. We will use nucleosome dynamics to improve the discovery of novel TF and regulatory motifs.

    2. Epigenomic regulation of maize endosperm development:
    We are also producing ChIP-Seq data for a combination of activating and silencing epigenetic marks in maize endosperm development. In addition to the biological aim of understanding the epigenetic mechanism underlying the endosperm development, we are also interested on developing new computational approaches to:

    1) improve gene prediction using activating epigenetic marks;

    2) genome-wide search for the epigenetically imprinted genes by an innovative strategy.

    The original algorithms will be finally implemented as bioinformatic tools and database resources for the gene imprinting research in other plant organisms. For details, please check “Research” in Wang Lab website.

    Have Ph.D in Bioinformatics, Computer Science, Biology or other related fields
    Have strong programming skills on Python, Perl and R.
