Doctoral (PhD) student position with doctoral grant (KID-funding) in Tumor biology/Proteogenomics
    Karolinska Institutet, Sweden
Last application date: 08.Nov.2015 11:59 PM CET

The doctoral education project and the duties of the student
We have recently developed a new method to improve proteogenomics analysis (Branca et al. Nature Methods, 2014). We are now in the process of further developing this method to allow integration with additional levels of omics data in order to improve our understanding of cancer samples. In this current research, we actively develop and use bioinformatics tools. Our previous bioinformatic method development has lead to novel tools for splice variant specific quantification at protein level, a Galaxy based proteogenomics pipeline, and improved quantification accuracy in proteomics.

We are now looking for a dedicated PhD student to join our research team to work on development of new bioinformatics methods to improve future cancer treatments. The project includes combining experimental data on multiple omic levels (genome, transcriptome and proteome) in so-called proteogenomics analysis. We aim to gain new knowledge on how genomic aberrations influence the proteome in cancer. Altogether, this PhD project provides a great opportunity to learn and work on the cutting edge of omics and cancer research, and in the long term provide new information leading to improved cancer treatment.

The PhD student will be part of an active research team and the PhD project includes learning data mining techniques related to experimental proteomics data and public domain data resources. Moreover, the project will include use and development of computational biology tools in proteogenomics analysis. The student will analyze experimental data, interpret and present results and participate in writing of scientific papers. This project is conceptually novel and expected to generate important knowledge on our understanding of how genome aberrations influence the human proteome.

Project title: Cancer proteogenomics - connecting genotype to molecular phenotype
Project funding: The PhD project is funded by a KID grant from Karolinska Institutet
Supervisor: Prof. Janne Lehtiö, Dept. of Oncology-Pathology, Karolinska Institutet
Time period: 4 years full-time studies, starting autumn 2015.

    PhD position in Protein Biochemistry
    Technische Universität München, Germany

An interdisciplinar PhD position in Protein Biochemistry is available in the lab for Synthetic Biochemistry at the Technische Universität München, Department of Chemistry and Institute for Advanced Study (TUM-IAS)

Our lab is conducting research in the interdisciplinary area of chemical biology, applying concepts from organic chemistry to develop new chemical tools for the investigation of biological problems. In particular we apply and extend genetic code expansion approaches to incorporate unnatural amino acids with new reactivity site-specifically into proteins.

The PhD project will be positioned at the intersection of protein biochemistry and chemical biology and will deal with the development of proximity enhanced reactions to stabilize transient protein-protein interactions. In particular the PhD student will incorporate unnatural amino acids with reactive moieties via genetic code expansion site-specifically into proteins. Thus modified proteins will be used to elucidate and study protein-protein interactions both in vitro and in vivo. (See Lang et al. Nature Chem. 2012, 5, 298, Lang et al. JACS 2012, 134, 10317, Lang and Chin, Chem. Rev. 2014, 114, 4764).
At the end of their PhD, the candidate will have developed an extensive skillset encompassing theoretical and practical expertise in state of the art chemical biology and molecular biology expertise.

Candidates should hold a Master’s degree in Biochemistry with a strong background and solid hands-on experience in standard molecular biology techniques and protein biochemistry (molecular cloning techniques, protein expression and purification). Knowledge and practical experience in organic chemistry will be beneficial. A strong interest in chemical biology oriented research is also essential.

The application should include a letter of motivation, a CV with two references, transcripts of academic records and a short summary of your Master thesis.
