    Description: It becomes more and more clear that besides light regimes also feeding regimes are involved in setting the master oscillator driving circadian gene expression. In this context it might not be surprising that feeding and sleeping disorders can be correlated. It is well known in mammals that orexin – orexin receptor interaction is an important player in those processes. We have already cloned the orexin receptor ortholog from Tribolium castaneum and are presently working on the de-orphanisation of this receptor. Finding the natural ligand will open perspectives for future research and will result in better understanding the evolutionary interplay between both deuterostomians and protostomians.
    Prior goal of this PhD work refers to unravelling the function of the “orexin” pathway within the insect. Q-PCR, bio-assay development and in vitro assays represent keywords in this context. In mammals orexin released from the brain affects peripheral receptors located in the adipose tissue and interferes with energy mobilisation as deduced from the changes in lipase mRNA expression and peroxisome proliferator-activated receptor gamma 2 mRNA
    As practical outcome this PhD appeals to a better understanding of food preference (eg. either protein rich pollen or carbohydrate rich nectar) during foraging in the honeybee.
    An additional aspect refers to our observation evoked by starvation on the reproductive system. Even short term starvation can postpone the reproductive process albeit still reversible. This observation paves the way to investigate the main players involved in the insect reproductive system.

    Description: A 4 year PhD position for an evolutionary biologist is immediately vacant at the Laboratory of Animal Diversity and Systematics (Katholieke Universiteit Leuven) and the Royal Museum for Central Africa in Tervuren, Belgium in the research group of Prof. Filip Volckaert to study micro-evolutionary responses in Lake Tanganyika cichlids.

    Description: The project investigates the role of parasitism and immunogenetic adaptation in the diversification of Lake Tanganyika cichlids. Parasites may play an important role in cichlid adaptive radiation as they may influence both naturally and sexually selected traits, speeding up the evolution of reproductive isolation. Field studies, mate-choice experiments and molecular work will be carried out to investigate parasite community structure, mating isolation, the potential role of parasites in mate choice, and local immunogenetic adaptation (MHC). The comparison between cichlid species showing extreme versus no chromatic differentiation will clarify whether parasites, immunogenetic adaptation and colour polymorphism have a synergistic effect in cichlid mate choice. Evolution of cichlids and their parasites has been studied in our team over the past 3 years, while the Royal Museum for Central Africa is a world expert in cichlid systematics (see http://bio.kuleuven.be/de/dev/pubs.php for publications). The project starts on 01/04/2010 and is supervised by prof. Filip Volckaert and dr. Joost Raeymaekers.

    The team: The Laboratory of Animal Diversity and Systematics has a strong expertise in neutral and adaptive evolution of fishes and their parasites, including field monitoring, experimental design, medium-throughput genotyping, the analysis of genetic, genomic, and phenotypic data with up-to-date statistical approaches,. Topics addressed include phylogeny, barcoding, phylogeography, population genetics, local adaptation and rapid evolution (natural and fisheries induced), enhanced selection in aquaculture (aquaculture genomics), co-evolution between host and parasite, spatio-temporal dynamics of nursery grounds and the management of aquatic habitats. Our team comprises 6 PhD students, 4 postdocs, 2 technicians and a team leader. The historic KULeuven, founded in 1425, has a very stimulating research environment. The modern city of Leuven with its medieval roots offers a high quality of life.

    Profile: High motivation, background in evolutionary biology, interest or experience in field based experimental research is strongly recommended. Research will be carried out in collaboration with a multidisciplinary team specialised in evolutionary biology, molecular parasitology and population genomics. Mate choice experiments will be carried out at the University of Graz (Prof. C. Sturmbauer).

    Genetics/Genomics of edge populations in a northward moving damselfly

    Description: GENERAL THEME: The PhD project is embedded in a larger research program where we compare the evolutionary ecology of edge and central populations in damselfly species that are expanding their range northwards and thereby shed light on the consequences for local ecological interactions and the potential for further range expansion. We are documenting how edge populations differ in a number of ecologically-relevant traits. To understand phenotypic differentiation in these traits we are quantifying associated selection pressures and patterns of divergence at neutral and quantitative genetic traits, as well as functional genetic/genomic variation. The latter genetic/genomic aspect will be the focus of this PhD project.

    PRACTICAL WORK will be a combination of (1) sampling campaigns in natural field populations in collaboration with other team members, and (2) genetic/genomic analyses. We have excellent research facilities with a well-equipped laboratory for studying genetic variation. Focus will be on population genetics (microsatellite analyses) and the study of differentiation between edge and central populations in candidate genes related to dispersal and activity. Population genetic analyses will de done in close collaboration with the Genetic Diversity group of the Research Institute for Nature and Forest (INBO, Dr. Joachim Mergeay). Genomic analyses will be done in close collaboration with Dr. Phill Watts (University of Liverpool, UK).

    PROFILE: master degree in Biology, Biotechnology, Bio-engineering or related field and with a strong interest in genetic/genomic work. Preference will go to candidates with experience in genetics/ genomics, or at least proven experience with laboratory work and a very strong motivation to learn relevant techniques. The candidate should be willing to do study visits abroad (e.g. Univ. Liverpool, UK).

    OFFER: A full time job (salary according to the University of Leuven salary system, ca. 1900€ / month) guaranteed until the end of 2013. If necessary, more funding will be applied after this.     The Department of Biomedical Engineering is a joint department of the Eindhoven University of Technology and the University of Maastricht interfacing and integrating engineering and biomedical sciences from the two universities. The department is organized into 4 divisions: 1) molecular bioengineering, 2) biomechanics and tissue engineering, 3) biomedical imaging and informatics, and 4) biosignals and regulation.
    In the second division is the Orthopedic Biomechanics Section whose general objective is to improve our understanding of function and damage of orthopedic tissues, esp. bone, cartilage and intervertebral disc. Ultimately, these insights are used to develop and improve strategies for treatment of pathologies. For this purpose, we regularly combine experimental and computational approaches. Results from experimental studies on cells and/or tissues are captured in theories that are evaluated using computer models, and predictions by these models are helpful for the design and interpretation of further experiments.
    Project description:
    Osteoarthritis is a severe joint disease, affecting millions of people. One of the triggers of osteoarthritis is meniscal failure. Suitable replacement materials for meniscus do not exist. This project aims to design a meniscus replacement funded by the Dutch national Biomedical Materials program, and entails collaboration between the Dutch universities in Groningen, Nijmegen and Eindhoven, as well as with the companies DSM, Biomet and Baat Engineering. The task of the Eindhoven group will be to evaluate the chondroprotective effect of newly designed implants, by means of computational analysis. We have ample experience with finite element modeling, and we have numerical descriptions for cartilage mechanics at hand, and we are currently developing models for describing damage development. In addition, changes to the subchondral bone can be captured by our models. In addition to the computational work, experimental work is also necessary for validation of model predictions.
    Requirements:
    We are seeking a candidate facile with computational analysis and knowledgeable of biological processes. The candidate should be recently graduated from a MSc. program in biomedical engineering, mechanical engineering, (bio)physics or a related field, with,

    • Knowledge and experience in biomedical science and technology,
    • Strong affinity for multidisciplinary research and engineering science,
    • Experience with finite element modeling and ex vivo biomechanical testing,
    • Capacity to write and communicate fluently in English.

    PhD student position in biology specializing in molecular genetics

    Job description
    Arbuscular mycorrhiza symbiosis is widely spread among crop plants, and therefore an important tool in a sustainable agriculture. During symbiosis the plant photosynthesis is considerably increased to ‘feed’ both the plant and the fungus. The aims of the project are to study: (i) the pathway used by the plant partner to increase its photosynthetic performance, and (ii) photosynthetic marker genes for a beneficial symbiosis, i.e. leading to a higher primary production. Medicago truncatula will be used as plant material since it is a model legume and an important forage crop species. During the project, bioinformatics analyses, molecular biology, photosynthetic and plant physiology methods will be employed. The knowledge gained about photosynthesis-mycorrhiza interaction could be utilized to improve other plant species undergoing mycorrhization, e.g. grain legumes, forage crops and cereals.

    The PhD student will essentially carry out the research in the frame of the project. The position will also involve teaching (max. 10%).

    An eligible candidate should hold a Master of Science degree in a field of relevance for the position (Molecular Genetics/biology). Previous experience from Master project on plant biology including Medicago truncatula is considered a merit.

    PhD position in Historical geology and Palaeontology, Marine phytoplankton evolution and climate change

    at the Department of Earth Sciences. Starting date: 15 September 2010 or as agreed upon.
    Unicellular phytoplankton form the base of the marine food chain and play fundamental roles in biogeochemical cycles on Earth. There is growing concern that climate change will disrupt algal productivity and calcification due to rising ocean temperatures and lowering of ocean pH (‘ocean acidification’). However, very little is known about the mechanisms and rates of climatic adaptation by phytoplankton.
    The PhD student will participate in a project, which is a collaboration between Dr Jorijntje Henderiks (Uppsala University) and colleagues at the Centre for Ecological and Evolutionary Synthesis (University of Oslo). We want to understand why different species within a prominent group of marine calcifying algae (the coccolithophores) respond differently to environmental change, and what environmental factor acts as the main influence on algal evolution. This research aims to bridge the gap between short-term experimental observations of living marine algae, and long-term patterns of phenotypic (i.e., size, shape) variability observed in the fossil record.
    The PhD candidate will collect fossil time series data of phenotypic evolution in key lineages using geological samples from various ocean drilling sites. The microfossil data will be paired with reconstructions of past oceanographic and climatic change using geochemical proxy methods. The project offers training in cross-disciplinary research between the fields of geology and biology. Analytical techniques will include (automated) biometry and time series analysis. The fossil analyses will be integrated with parallel–running subprojects that focus on culture experiments and evolutionary modeling.
    The applicant must have a university degree with a strong component of geology and/or biology, with keen interests in (micro)paleontology, marine geology/biology, evolutionary biology, and/or ecology. Experience in biometry and statistical methods as well as knowledge of marine microfossils/phytoplankton are welcomed. Good communication skills and ability to work in a team are essential.
    The holder of a PhD-student position shall primarily devote her/his time to own research studies. Other departmental work, such as educational or administrative can be part of the position (max 20%).The applicant must be eligible for PhD studies. Priority is given to those who are deemed to show the greatest aptitude for a successful completion of graduate studies.
    The rules governing this process can be found in Higher Education Ordinance (Högskoleförordningen) 5 kap §§ 1-7. Local guidelines at Uppsala University determine the salary.

    PhD student position in Medical Science in Medical Bioinformatics

    at the Department of Medical Sciences, Uppsala University Hospital. Starting as soon as possible.
    New methods for multivariate analysis of large-scale DNA methylation data.
    The project will concern methodological development and practical application of modern methods for data analysis,including visualization and interpretation of large scale molecular data, on mainly DNA methylation and gene expression in combination with data on pharmacological in vitro resistence and patient journal information, including clinical chemical parameters. This type of multi-dimensional and heterogenous data requires new tools that can add to or replace for example logistic regression, Cox regression for survival analysis and traditional methods for visualizations, like principal component analysis and hierarchical clustering. Main supervisior is Prof Mats Gustafsson with co-supervisor Prof. Ann-Christine Syvänen.
    The required competence is, as shown in more detail in the attached proposal for an advertisement, a master of science degree in Molecular Biotechnology/bioinformatics engineering, ideally with a strong background in advanced multivariate data analysis and mathematical statistics.
