    PhD student position in Medical Science in Clinical Bacteriology

    at the Department of Medical Sciences, Uppsala University Hospital. Starting as soon as possible.
    The research project has the aim to improve diagnostic and genotyping methods for chlamydia bacteria, especially Chlamydia trachomatis. Applications of diagnostic methods on clinical specimen collections are also included in the project and will provide data on the prevalence of chlamydia bacteria in different populations. Epidemiological and phylogenetical analyses will be used for interpretation of transmission patterns of chlamydia infections.
    Requirements: You shall be used to high throughput preparation of nucleic acid, PCR and DNA sequencing. If you are used to bioinformatics work and has knowledge in phylogenetical methods it is appreciated.

    PhD position: Monitoring cellular activity using SECM

    PhD vacancy (4 years): SECM characterization of functional microtissues in a microfabricated environment.

    Job description
    Multicellular spheroids play an important role in the fields of tissue engineering and tumor biology as models for tissues since these 3D cell aggregates better mimic in vivo conditions, by reproducing nutrient and signal gradients, cell-cell contacts as well as extracellular matrix (ECM) interactions. We have developed in collaboration with the group of Tissue Regeneration (BMTI, U. Twente) a novel technique for preparing large amounts of small-sized (< 200 μm) and reproducible spheroids from various cell lines. Our current goal is to characterize these tissues in a non invasive way and in real time. For that purpose, we plan to apply SECM (Scanning ElectroChemical Microscopy) for monitoring cellular activity in small spheroids down to the single cell level as an alternative technique to usual fluorescent measurements that imply the destruction of the tissues. SECM has already been reported for a wide range of applications to monitor and quantify various cellular functions, at the level of a single cell or a population.
    The PhD candidate will focus on the SECM-based characterization of spheroids. His/her work will start by mapping the respiratory activity of cells (O2 consumption) of cells in a 3D cell aggregate and to correlate this with the cell fate and the formation of functional microtissues; cell death, proliferation or differentiation present different respiration patterns/level. Following this, the candidate will focus on angiogenesis or the formation/sprouting of capillaries, and this can be seen via the detection of the released NO. Last, the candidate will use SECM as a technique to map the reorganization of cells in functional microtissues.
    Requirements
    The candidate should have a background in engineering (or physical sciences) and be willing to exploit it for cell biology purposes and the study of living cells. Experience in microfabrication, electrical measurements and cell biology will be appreciated. A good knowledge of scientific English is required for everyday communication in the group and writing of well-structured reports in that language.

    The BIOS, Lab-on-a-Chip group is part of the MESA+ Institute for Nanotechnology, located at the University of Twente (The Netherlands) and is considered as a pioneering group in the field of microfluidics.     PhD student in paediatric epidemiology / biostatistics
    (research on asthma in children and adolescents)

    An opening position for a PhD student in epidemiology / biostatistics is available in the research group on respiratory health of children and adolescents. This group has four full-time researchers and collaborates with the University Childrens’ Hospital of Bern (Inselspital) and several research groups in England.
    The Institute of Social and Preventive Medicine (ISPM) employs some 100 researchers, provides undergraduate and post-graduate education and carries out research in a range of disciplines relevant to Clinical Epidemiology and Public Health. ISPM offers a lively, interdisciplinary environment with excellent computing and library facilities. The PhD training will be organized by the Graduate School for Cellular and Biomedical Sciences of the University of Bern as well as the Swiss School of Public Health and is financed by a scholarship from the Swiss National Science Foundation, assuring an excellent training programme. The job counts towards training for an FMH in Social and Preventive Medicine, and provides research experience for a career in paediatrics or paediatric pulmonology.
    Childhood wheezing disorders, including asthma, are the most common chronic health problem in childhood. Yet, we know relatively little about the factors that determine whether a child gets asthma, and whether or not he then proceeds to develop chronic disease or grows out of it.
    The aim of the PhD project is to develop models for predicting the onset and persistence of childhood wheeze and asthma, which can be used in clinical practice. This includes extensive information about heritable factors, environmental exposures and respiratory symptoms during early childhood from existing datasets of large population-based childhood cohort studies (N=10,000; www.leicestercohorts.org).


    The specific tasks of the PhD student include:
    • Perform a systematic review of the existing literature on risk factors for onset and persistence of wheeze and asthma, to be published as a review article.
    • Analyse original data from a large cohort study (www.leicestercohorts.org). Different statistical methods will be explored and applied to optimise the quality of prediction models. Results will be translated to tools for use in clinical practice.
    • Prepare graphs and tables based on the analysis, write reports and scientific manuscripts. At least three first author papers are planned for the PhD student (more are welcomed).
    • Present results at national and international conferences.
    • As a member of the research group on airway disease, the PhD student will also contribute to the management of the Leicester Cohort Studies (questionnaire design, newsletters, data preparation, survey logistics). This will involve travel to England 2-3 times per year and close collaboration with the team there.
    Requirements:
    • Diploma in medicine, or MSc or equivalent degree in epidemiology, (applied) statistics, natural sciences or psychology.
    • An interest in applied research in the areas of child health, respiratory disease, epidemiology, biostatistics and public health.
    • Sound computing skills (Word, Excel, Power Point)
    • Knowledge of statistical software (ideally Stata) and experience with a variety of standard and advanced methods in biostatistics would be an advantage.
    • Languages: excellent knowledge of English is indispensable; German French or Italian would be an advantage.

    PhD Student Position in Cellular Bionanotechnology/Biophysics
    TOPIC: Quantifying interactions that functionally regulate membrane receptors of living cells

    Cells express and regulate membrane proteins to control whether or not, how strong and how long they adhere to the surfaces they encounter. Such cell adhesion molecules (CAMs) are membrane receptors that do not only form adhesive interactions, but also activate signal transduction pathways and regulate cellular processes. In regulatory processes termed ‘crosstalk’, CAMs regulate the activity of other CAMs. This allows the cell to actively adapt its adhesion properties to the environment. In a first attempt we develop a single-cell force spectroscopy (SCFS) based approach to initially characterize one such crosstalk pathway. This PhD project attempts to further develop and apply SCFS to characterize in depth how CAMs are regulated by crosstalk. In addition to the regulation of CAMs, the SCFS assays will allow us to determine how extracellular signals such as ligand-binding to membrane receptors regulate other receptors that control the adhesive properties of cells.
    We search for a highly motivated candidate to work in an inspiring multidisciplinary field that combined engineering, biophysics, cell biology and molecular biology. The candidate having a strong background in physics, biophysics and molecular biology will be coached by a vibrating consortium of international experts such as needed to perform an excellent PhD project.

    PhD Student Position in Molecular Bionanotechnology/Biophysics
    TOPIC: Multifunctional high-resolution force-field imaging of native membrane receptors

    High-resolution microscopy (≈1nm) tools that allow the structural characterization of native membrane protein assemblies are rare. However, multifunctional high-resolution microscopic and spectroscopic approaches that allow to structurally observe the cell membrane and to simultaneously quantify their specific and unspecific interactions do not exist. In this PhD project we intend to develop and establish multifunctional high-resolution tools that allow to image single native membrane proteins of complex assemblies at subnanometer resolution and to quantify the interactions that guide the membrane protein assembly and function. We want to structurally map the interactions of membrane proteins with their environment and map the interactions inside membrane proteins that switch their functional state. Therefore we establish a new nanoscopic tool that images biological membranes at a resolution ≤ 1nm and simultaneously maps the interactions of the hosted membrane proteins in three dimensions. With this new multifunctional tool future researchers will be able to provide structural and quantitative insights into basic biological processes of the cell membrane.
